Have you tried replacing the plugs? I would do that first. You may have a few that are fouled really bad.

How long have you had the bike?

Do you know if the emulsion tubes have been changed?

Do you know if it has been jetted?

It sounds like you need to do some basic maintenance and open the carbs as well.

If you haven't already, I would replace the plugs, change the oil, clean/change the air filter, run some carb cleaner or seafoam. Make sure your carb boots are tight and your header is tight.

If these basic items don't do it, then you need to remove the carbs and do a little maintenance. I would first check to see if you have a Jet Kit installed. You'll be able to tell by the jet needles. They are typically adjustable. Both Factory Pro and DynoJet still make Jet Kits for our bikes.

We can make some adjustments if you have a jet kit. If not, then it's time to open the wallet and get a jet kit.

The same kind of thing happened to me when I first got my bike. Turns out the previous owner had not run the bike in a couple of months, and the fuel had varnished in the carbs. I thought it was the ignition, and when my work on the ignition work I did on it did not fix it, I took it to the stealership. Turns out, chunks of varnish had come loose and clogged the carb needles, not allowing any fuel to atomize out of the carb. They wound up opening and cleaning the carbs, and putting them back on. And charging me over $500 to do something I could have done myself, if I had known where the problem was. This by far has been the most expensive mistake I have made so far, and I'll never make the same mistake again. The sad part is, that when they cleaned the carbs, either the varnish or the mechanic appears to have damaged the emulsion tubes, so now I'm putting off having to rebuild the carbs myself as long as I can.

The cheapest and easiest thing to try is the checking and tightening mentioned in the above posts, followed by replacing the spark plugs.
Note: if you plan on taking it to the dealership, don't replace the spark plugs, as their policy is to replace them anyway, even if you put them on less than 5 miles ago. And overpaying them to replace a brand new part sucks.

We've got a good crew here at FZROnline, and if you don't know how to clean carbs, I'm sure someone would be willing to walk you through it, or point you in the right direction. I've personally never done it, so I cannot help that much.

Hope that hearing about my mistakes helps.

What's your battery voltage?

A dying voltage regulator can kill a battery pretty easy, and cause all kinds of running problems.

Could it be the Voltage Regulator taking a dump ? Behind the left side rear panel. Usually around $75 for shop to replace, or get one from a YZF600 or R6 I believe.
