I have read that to avoid using the 3mm cyl spacer you can use the rods from a Euro spec FZS600 Fazer. I have sourced a set of them.
Will YZF cyl, pistons, head, assembled on top of FZR600 bottom end with FZS rods in the middle give me what I want?
Also, are rods removeable without splitting enhgine cases in an FZR?

yep can be done without splitting the cases, you will need to remove the sump pan though. I didn't even take mine out of the frame when i did it. If you use the fzs rods and they have the same bearing center to center as the fzr rods then you should be able to get by without using a spacer plate, from memory your compression will be about 13.1:1.
fzr660/400: fzr400 3en1 frame, 3en2 swinger, custom single seat subframe, fzr660 motor conversion, APE adjustable cam gears, full D&D 4-2-1 exhaust, falicon clutch basket, ignitech ignition, R6 front end with tz250 wheel, ohlins shock, storz steering damper, tzr250 rear wheel.
weighs 166kg wet (25kg lighter than my stock fzr600).

Sorry about taking so long to answer questions asked of me.
The rear is a 180 mounted on a stock wheel. We were racing it in CCS and changing wheel size was out of the question. With the altered setup the bike has, the rounded tire profile only added to the turn-in quickness. The rear ride height is raised and the frorks are also raised to aid in turn-in. This is a bike that handles very similar to a 2002 Supersport R6 that we were also racing at the same time.
This is not a bike for amatuer riders. It weighs 340 with race tank settings. It runs a total loss ignition and has no starting system other than push it. The brake pads are Carbon Lorraine ceramic/kevlar and it is 2 finger braking. The only thing holding the bikes performance back is the stock carbs and an old careful rider.
I have, today, purchased a set of 33mm FCR carbs from China Racer and that will enhance the performance greatly. I have run those style of carbs on our GSXR 1100 endurance racer and several FZ and FZR 750 and 1000s.I have a dyno and a complete selection of jets. I am anxious to find out how bad I can spank the 2008 R6 that couldn't outrun me down the back straight at Road Atlanta in September.
After my race partner retired from racing we sold the R6 and the YZf sat in my shop gathering dust. Two winters ago I decided that it was time to give the old girl a new look, so I devised the paint scheme after looking at lots of team Yamaha race pics. The paint is exactly like the race scheme used on top line factory GP Yamahas. I did change the scheme a little to better fit the YZF. Last winter I went through the engine and freshened it up with new rings, bearings and fresh valve seats. I have changed the cam timing from when we last raced it to improve corner exits.

Not at all stock engine. Wiseco 13:1 pistons, milled head, Web cams, Stainless valves, ported head with radiused valve seats three angled blended 60 and 15 degree. FZR crank w/Carillo rods, FZR clutch w/ Barnett kevlar and HD springs, FZR igniton, stock coils, stock plugs and D&D pipe. Stock airbox w/Unifilter filter (it's a cleanable foam filter), I picked this filter for two reasons, cost and flow characteristics. On the dyno the Unifilter gave more HP than the K&N filter and it is also cleanable. The cams are also degreed.

That is some set of investment you have in that motor, certainly more expensive than the original bike by the sound of it.

A new addition dual accel pump, 33mm Keihin CR Flatslides. Initial dyno results are in and HP went from 116 to 119. I am still dialing in the carbs on my dyno, but customer work comes first.
