Isn't there just one main fuse holder?

Take another look at that wiring diagram, there's the main fuse (single fuse holder) coloured green in the diagram (bottom of diagram) then you have the "accessory fuse block" or "fuse box" (4 fuse's) fan 10 amp, ignition 10 amp, signal 10 amp, headlights 20 amp. top right of the diagram.

If your loom/harness is in such a mess that diagram is your new best friend. If you cant read/understand it i recommend you STOP right now, and see a Qualified Auto Electrician, which i am not.

Disconnect the VR connect the battery, does the "Main Fuse" still blow?

The main fuse does not blow unless the VR is connected.

My 3HE is an import (think it's from Germany) could the VR be wired differently on yours? unlikely but possible, hook up only the positive red wire to the VR and see if the fuse still blows.

Ok, I hooked up the VR just like you told me to and switched the 20A fuse for a 30A fuse on the main one. It fixed the problem of popping fuses, but another problem arose. As I am riding the bike, thinking that the VR is recharging the battery, the bike dies on me. I'm thinking its the strator now (without using a multimeter)...any thoughts?

You need a multimeter to test the charging system, take a look here http://fzronline.com/wiki/doku.php?id=v ... flow_chart

All the info you need is there.

There's a 3 pin plug/connector coming from the stator (not listed in the above link) it's located under the fuel tank 3 grey wires covered in fabric (mine where anyway), stator side of the plug, the other side are the 3 white wire's leading to the VR. My plug was melted and corroded connectors, i cut it off and soldered the wire's together.

If that pug is damaged cut it off and either use new connectors. or solder the wires. Do not attempt to clean it with solvent's 60 volts AC plus flammable solvents will result in a FIRE HAZARD!!
