Nice project, Im a little late checking it out it seems. When I did my 05 r6 swap there were a few issues. One is the FZR frame side mount for the birdcage. The mount on the frame is not parallel to the centerline of the frame. The mount is offcenter and angled slightly left. If you bolt the stay straight up it will point to the side. I very carefully ground the frame mounts and made an adapter plate to mount the stay. The plate I made is 1-1/4" x 1/4" steel. I drilled holes for the frame mount, and holes for the stay. The thickness of the plate recentered the stay on the frame. I am still playing with this plate by trying a few out with different bolt locations to move the fairing forward/back and also adjusting the angle of the fairing. The angle seems the most important factor with lining up with the stock fairings and if I cant get it perfect soon, Ill just fiberglass the difference between the two, but a few other people have accomplished this, so I think I can still pull it off without glassing. Widthwise, my stock fairings can mate right up without any problems.

When I first bought my bike it had FZR1K fairings on it and they fit horribly, but gave me an idea of the size difference between the two. I am not sure how the newer R1 fairing compares to the R6 but I doubt youll have any major width fitment issues. There is also some give in the fairings and they can compensate for a little difference as is. But it looks like youve got the R1 side fairings too, so it should just be a matter of getting them mounted to the FZR, You may need to make some custom mounts, but that should take care of the compatibility issue.

As for wiring, I picked up the headlight harness off ebay for $20 or so, so it was worth it whether I needed it or not. I ended up not using the whole harness, just the connectors. I cut them off and resoldered. I am also running 05 R6 controls on the left side, so I needed the connector for that too, but I could not use the harness between the controls and headlights. I dont remember exactly what the issue was(that was a year ago) but it was easier to just cut the connectors off, resolder, and shrink tube to make my own custom harness. I would be screwed if something ever happened to my full harness. Ive modified so much of it by now that replacing it would be quite the ordeal. I just noticed thatkids how-to in the wiki on using these same controls and how to wire them. It may be useful to you, I know I would have loved to have that when I did mine. actually need to go back and recheck what I did with his, because last year I never got my turn signals working right with this setup. I was able to set the headlights up how they should be with high and low beam settings, but I very rarely ride with just low beam, I am usually always on highs for better visibility to others. I ended up rewiring it so that my headlights were either OFF or HI, which I kinda like. Not sure what use Ill get out of it though. I also really dislike the look of only one headlight on for low beams. Looks off balance to me. My headlights were stupid expensive too. I couldnt find any under $200 and that was scratched or cracked and the ones I have now cost about $250. They have a scuff, and are missing a mounting tab, but it was the best I could find at the time for a reasonable price.

Using stock guages can be pretty difficult too. Mounting looked nearly impossible with my setup and I am very limited for space, but Im going to try spacing it out a bit and seeing if that helps. Im making a custom setup for my aftermarket guages now, but dont have them in yet, just a temporary setup with my Electrosport speedo/tach. I just got all my stuff back to denver finally, bike included. As soon as I can get my old computer running again, I can access all the wiring diagrams i accumulated trying to get this thing done. They might prove useful as well.
