I'm thinking your problem is the first one though. There should be about 10" of stem if you measure from the top of the lower triple to the top of the stem.
I was talking about this as being one option but forgot to explain it would only be relative if they are not mounted on the bike. If you put the new lower triple in the spot the old one would be in with a longer steering stem, then you would have a lot more stem sticking out because of the difference in length of the stem between the FZR and R1.
