Misfire at idle

Hi all. Just about to go investigating and wondered if anyone can give me some pointers before I start.
I have a 91 FZR 600 3HE which someone has put a 4TV motor in. The bike has seen some abuse at the hands of it's 8 previous owners.
After doing the VR upgrade to a 5 pin Thundercat one last Wednesday night, the bike has seemed fine.
Yesterday, about half way to work I stopped at a set of lights. When I set off, I noticed a misfire and a smell of fuel. The misfire clears when riding but comes back when I stop and let it idle.
So far I've fitted a new fuel filter and cleaned the carbs out (lots of crap in there which looks like it had built up over a while)
The bike's had a lumpy idle since I started riding it in June but this is a definate misfire after a minute or so idling, usually when the motor's warmed up.
Any ideas as to where to start looking? I was wondering if it was choke related and I'm going to check the operation of that when I strip it down.
