I think I messed up my ignition system

I took my Fzr 600 for a ride because i had just put a new speedometer cable and I wanted to see if it was working correctly. After the ride I parked the bike in the driveway. I left it there for a couple of hours. When I came back and went to start it, there was no lights on whatsoever, nothing was working. Since it was late i put the bike away. I thought the battery was bad so the next day I tried to jump it. The thing is on my car a BMW the black wire is positive and the red is negative. I put the cables to the car and my friend who was helping me put the cables to the bike. This is my first bike and my friend had owned a couple of bikes before so when he told me to turn on the car while jumping the bike I listened to him and I found out later that you are NOT supposed to do this because the car battery has more amps. I changed the battery, and now when I go to start it, it will crank andit sounds like it misses and it just won't start. So can give me some advice on what I should do.

Check and or replace the Plugs...

That is an URBAN myth, a 12 Volt battery is a 12 volt battery.The starter on any vehicle will only take the AMPERAGE it needs.If the battery cannot delive that amperage ie it is low then the starter cannot do its job.
Using a "bigger" battery ie a car's will allow you to crank the bike longer bacause it has more to give than a bike sized battery.
What you must not do is to connect the car battery to the bike and then start the car, there is the VERY slim chance the spike from the car can damage the electronics on the bike.
While we are on the subject you never ever electric weld on the bike with the TCI / CDI on the bike there is again the chance that you can spike the electronics at frequencies it is not built to handle (that was passed down From a Yamaha engineer.

he does say
The thing is on my car a BMW the black wire is positive and the red is negative.

I have NEVER seen a BMW with positive ground wiring. That was a WEIRD British thing for the most part.....Is this BMW very old (pre 3.0 CSI, or early 2002{model NOt year}?)
