Need troubleshooting tips - Bike won't start

1994 FZR 600 - Newish to me bike, the past on the bike is the Voltage Rectifier-Rregulator (VRR) went bad. I was unaware until the battery started boiling over so I continued riding until the new VRR came (not thinking of the consequences), then out on a ride the bike just all of sudden died. There was no spark and came to the conclusion that the Digital ignitor had faulted due to the bad VRR. A headlight also went out. I have replaced the VRR and the digital ignitor and was expecting the bike to start right up. April 22 update below
Surprise,....it doesnt start. It is getting spark now, I can start it with starter fluid. but it will not run. Then I thought maybe the fuel pump went out due to the past VRR issue. So pull the exit hose leaving the pump and the fuel does squirt out of it when I try to start it but only barely. (although the pump does NOT run when I flick the kill switch to run, but I figure that is because the carbs float bowl piece or whatever are already full of fuel so it doesnt need anymore more and the fuel pump stays off).
old EDIT: Okay I went back out and after trying out the bike again, this time with the fuel line connected to the pump but removed from the carbs (original red hose) the pump wasnt able to push fuel through the hose, and I am guessing that means that the pump is actually faulty. I would think if the pump were to be in working order it could push fuel up the line fairly easily. Anyone agree?
Replacement pumps are fairly expensive and I dont have much time to fiddle with a cheaper option until I am going to need the bike. I need some reassurance that the pump is gone.
Any other ideas are helpful. The bike was running fine prior to the digital ignitor going out.
old EDIT: Okay, this afternoon of 10 April 2013, I had the pump pulled and directly linked with the battery to test it, got the same results as if the pum was connected to the bike's wiring harness. The pump just burped once and didn't run any further. Tested it a few more times with the same results. If there is any more speculation, I wouldn't mind to hear it. Sadly I think the pump is gone, but on a good note I have tracked down my final issue to get this baby back in running condition.

APRIL 22 EDIT: So a great guy on the east cost hooked me up with an '88 FZR fuel pump. hooked that baby up and listened to the pump purrr for a awhile, MUSIC to my ears.
Next issue after that is the bike will not idle unless half choke or throttle is given. I read on a post that Don had answered to with possible fouled jets and/or a massive in the air box. Which I did remove the air box when tinkering a few weeks back.
Second issue, now I am back at square one with the VRR issue. After the bike idled for awhile I was fiddling with a new VRR '96 model. And it was extremely hot to the touch and that could not be a good thing.
So I am still looking for ideas on what is wrong?
After some quick and possibly inaccurate research I had read maybe a bad battery would cause the alternator to overcharging still. Eventually ruining my newly replaced VRR.
In need of more trouble shooting ideas. Too scared to run the bike out of fear of ruining my components again.
