I'm starting to think that without the above mentioned parts, when the bike gets hot the side fairings are simply directing all of that heat up and over the tank cover. At least when its naked, all of the heat isn't directed to a specific area.

That would be my guess: it's totally possible that without those pieces, the hot air is getting blown up under the frame/tank cover. With the exception of probably a few parts, everything is engineered to be there for a reason.

Thats definitely the problem. I was sitting in a lot of traffic that night and the hot air was getting directed straight up over the tank. I just got back from a 120 mile ride in 90+ degree heat, mostly expressway, and its nice and cool.
