Won't start

So the other day I finally got my bike started and was able to take it around the block (I bought a project that's been troubling me for a few weeks now). And then I went back to fixing some other bits and she I tried to start it again it's started but as it was sitting in the garage and I played with the throttle a bit to check some fixes I'm pretty sure I fried the vr (there was smoke under te seat and that was the only thing that was hot and I ordered a new upgraded one now). I took the old vr out and started it up again to make sure I didn't screw the whole thing up and it started right up just fine. Now a couple days later I tried starting it again and it won't go. All fuses are good and switches are checked and it's getting gas I can smell it (it's flooded now obviously). I haven't checked plugs and spark yet but any other Ideas? I just put new plugs in last weekend when it ran (cr9e). Not sure what the problem it didn't even fire or try to start so I'm guessing spark issue.
