Doesn't run unless full choked?
THe bike has not been run in a long time, only has 52 miles on it so I took the carbs off and cleaned everything out and put new plugs in it. It wil only stay running fully choked and stumbles when given throttle slowly from idle. A more experience rider took it for a ride and said off the line it is rough but pulled hard all the way up to 125 MPH. I am going to take the carbs off again and check everything but I am thinking the "full choke" issue is a hint on what the problem it... Any suggestions?

Your pilot jets are fouled. Pull, strip and clean your carbs; remove any rubber or plastic bits before getting in there with any carbs cleaner. Use compressed air (keyboard cleaner in a can if that's all you can get) to blow out the passages. Use fishing line to poke out any stubborn crud; do NOT use anything metal like wire or a drill bit - you WILL damage the jet orifices!
The other possibility is that you have major air leaks. Check your carb boots for condition, cracks and security. You pulled the carbs off - did you actually get them back IN the boots? Are the boot clamps tight?

I cleaned all pilot jets the last time. Two of the smaller jets were clogged so I cleaned them out with cleaner and a nylon fishing line. From what I remembered there looked like there was orings in the housing when I took the jets out. I cleaned all passage ways, the pilot jets and needle valve and everything I could clean. The carbs are seated all the way down on the carb boots and are clamped tight.

Set float height and remove pilot mix screws and clean the passage really good.
