The crank should. The YZF pistons will not connect to the FZR conrods as the sizing to different. The tranny will not fit the FZR cases (I've tried).
But, if you get the correct conrod bearings the YZF conrods will bolt to the FZR crank. From there all you need is the cylinder and pistons up of a YZF600 engine plus a spacer plate and you just created a 660 engine. Of course there is a little more to it, but not much.

Yes, that is a Single Sided Swingarm FZR600 that I built.

You should be able to match up the bearings as per Yamaha specs and buy from the dealer.
The main shaft of the YZF tranny is too long and does not fit into the FZR cases.
Keep in mind that if you do a 660 engine, you should do some research as to the parts needed. What I gave you was a quick description, there is more to it than that.

i wasn't planing on it til a pretty damn good deal came up on a set of pistons and cylinders and plus my motors gonna be apart any ways so might as well go big or go home, but what im seeing alot of is using the yzf crank cases so im wondering of i can use the fzr cases with the fazer rods and the yzf cylinders and the ported fzr head i have witch from what i read i can, i gotta do some more research to do before i drop coin on the parts cus im not sure what year yzf parts bolt up or why ppl use different crank cases

They don't. I haven't seen anyone yet to fully use a YZF engine to do this (not to say it isn't out there, I've just not seen it). I know of one person who was going to do this, but I never saw a finished product. I've been working on and off on one of these engines for a while now and I will be using a full YZF engine. Most people use the FZR crank case because they don't want to open the cases up and swap the crank itself. The FZR valve head should work, but the YZF head is a little better because it has better flow characteristics. The reason for the spacer is to keep the piston from crashing into the valve head as the extra stroke from the FZR crank will do this. Plus it brings compression down to were it should be. The FZ6 rods are the correct length to not have to use the spacer, but those were only on a European model for 2 years of production. So locating the correct rods is a little difficult.
Any year YZF600 will work for this. Yamaha did not change the specs of the base engine components during it's production. The big thing with using a YZF crank case is that the rubber oil seal of the crank shaft is the incorrect size for the FZR crank. There is an oil seal that is available for purchase that does match up to the differences though. You also need to use the FZR rotor for the charging system because of using the FZR crank. The YZF components will not bolt to the FZR crank.

what year rods would i be looking for, the 99-03? im kinda leaning towards the fzr case and heads cus i already have a ported head that i spent 30 plus hours that out flows the stock yzf head if i remember correctly, plus thats less parts to buy
