Re: 89 FZR QUESTION
Might want to check valve clearance, plugs, air filter, carb sync, coolant, basic maint stuff. Not really a problem with 2nd gear more a problem with how it is/was ridden. You could install a FactoryPro Shift kit and from what I have heard it makes a BIG difference but I cannot speak from experience as I haven't installed one yet but it is in the plans.

Re: 89 FZR QUESTION
These are great engines and can run for many many more miles than you currently have. The biggest problem will be the second gear issue which is solved with the shift kit as tkclow mentioned and making sure your valve clearances stay correct. If the motor has been run hard these two things need to be looked at.
Other than that, there are some electrical issues with the bike. The voltage rectifier (VR) is a weak point. As is the start switch which can also play havoc with the headlights. The bad part is that Yamaha only used the wire harness in your bike for '89 & '90. The good part is that you can swap it for a newer one which will make the VR issue easier to deal with.
My one and only major complaint about the bike is the 18" rear wheel / tire. Tires are still available, but you'll notice a lot of people doing swingarm swaps here. The primary reason is to get a more standard 17" wheel out back. One of the best parts about these bikes is that they except parts from other bike very well. Nearly all of the parts from the YZF600 are able to bolt onto the FZR with no or very little modification.

Yes, that is a Single Sided Swingarm FZR600 that I built.
