I would say it's the master cylinder needing to be rebuilt if anything actually does need rebuilding.

96 Fzr600, YZF front end, D&D exhaust, R6 front calipers & master...
saving up for tank/tail conversion, maybe swingarm too

Ok for now try putting back the old FZR M/c ( it had to push the same brake configuration unless yours were 89's which were singles if memory is not playing tricks ) and try that , that will isolate the problem and DO buy a bleedable double banjo bolt for the M/c

And, let's NOt overlook the simple things....how's the pivot bolt for the lever, and the bushing in the pivot?

Alright so I checked the pivot and greased it, that wasn't the problem. I did however switch the master cylinder back to the Fzr one and left the R6 calipers on and I think I've found the culprit. So does that mean I need to rebuild the master? If so do I just need to buy new seals or just take it apart and clean it?. There are no apparent leaks from the r6 master but it is waaaaaaaayyyyyyyyyy stiffer than the fzr one.

If like mine it is a multi-ratio lever does that help?
You can take it apart VERY carefully, cleaning it I used brown wrapping paper as the abrasive, cleaned the very fine holes with a sewing needle that was WAY smaller than the holes, re-assembly used all the parts dipped in hydraulic fluid for lubrication (wear gloves to keep that stuff out of your bloodstream )
then it is find the bubble time again LoL
