I had sort of the same thing happen to me when I first got my bike. With mine, it was the carbs, but it was a little odd. The bike had sat for too long when the previous owner sold it to me, and he hadn't drained the carbs, so varnish built up in the fuel bowls. After my second tank of premium (93 octane), the bike started to sputter a little, so I did what I thought would help. I put in Lucas Octane booster and Fuel system Cleaner. Big mistake.
The cleaner (and I used WAY too much) knocked the varnish out of the fuel bowls, cleaning them up. The only problem was it came out in chunks, and chunks of this old varnish got jammed inside the emulsion tube against the fuel needle, cutting all fuel from the main jet (I think I have that right). I shortly went from running on 3 cylinders to being unable to start due to only 1 firing, and I had brand new plugs in the bike.
So double check and re-clean your emulsion tubes if you haven't done so yet. And whatever you do, don't take it to the dealership like I did. They robbed me blind AND the guy they had "rebuild" (cleaned with a spray can) my carbs managed to
