The stator won't cause poor spark. The pickup/pulser coil IS part of the stator but it's a hall effect sensor and it either works or it doesn't (no spark or spark).
The battery being discharged because the stator isn't working WILL cause poor spark tho.
My experience says that if you DO need to replace the stator (easy test*) replace it with an Electrosport unit:

At $139, you get a quality unit, warranteed. Their reg/rects are superior in every way than OEM.
*easy stator test: unplug big block connector ( comes out of flywheel cover shown above)has three white wires, a black and red wire and a black and white wire I believe). Take ohmeter and check from white to another white...should be low (.5 ohms or so), check white to the remaining white, should be the same. Check from the last to the second white, should be the same. Now, check from one white to the engine case, should have infinity ohms (or 'OL' on digital meter). Check each white to the engine case. Any reading not 'OL' or infinity ohms means stator has bad leg-get new one. (the other wires have to do with the ignition pickup and if it sparks and /or runs the pickup is good.)

Ok...Shred, with jumper cables you can hook up, get a jump, start the bike up, and even ride it, right? If that's the case then your stator probably isn't the culprit. My old 92 600 would not fire up (it's the reason i got it so cheap). I replaced the stator and pick up coil with a used 35 dollar one I got off ebay and it fired up. I rode it for a little while like that before I even got around to checking my the VR to find that it was failing as well. I would start looking at the VR. Just because you have the newer style doesn't mean it can't go bad (it can just like any other electrical part). While I agree that you should check your stator/pick up coil as well, I think you should check how your VR is wired up. If it's not grounded then it will not be in the electrical loop and your battery won't keep a charge (as me how I know). You said you had a guy check it at 3000 RPM and he got no readings..that says bad VR to me. Your bike is actually an 89, right? So unless the wiring harness was swapped to a newer one from the mid 90's, from the the factory it DID NOT come with the newer style VR as that didn't happen until 95 for the 600.

I took the stator off and gave it a good cleaning all around with some engine degreaser and cleaned up all the connections.
I also reworked the connections to the VR. and my bike is charging now
I dont need anything.
