FZR 400/600 vibration problem

I just got my 400/600 running. I cleaned and synced the carbs. I get an unusual amount of vibration that goes up as the rpm gets higher. When I got the motor, the generator cover was cracked open from a crash an i'm thinking that maybe the generator wheel it's slightly bent. I don't remember seeing any physical damage when I replaced the cover but i'm thinking of checking it with a dial gauge to see if its messed up. I happen to have some a spare from my 400 motor and was wondering if anyone knows if it will bolt in.

Another thing to mention is that i'm running the motor with the 400 ignition computer. I have a 600 one on hand but need the pin-outs since the connectors are different between the 2.

I just checked the flywheel with a dial gauge and it's bad. It has .040" run-out compared to my 400 motor which only has .002". I will be borrowing an impact wrench this weekend and try swapping them. I still need to know if it will bolt up because if it won't, I can order a replacement sooner.

The 400 will not bolt up. I replaced the flywheel and it's all good now.

There are several write-ups on adapting the 600 box to the 400 wiring. I would suggest doing that. Over-revving the 600 motor can result in some very bad things. There are very sound engineering reasons the the 600 redlines where it does.
