My bike came jetted with pod filters. It has been a track bike for previous owner. I read briefly that pod filters are not the best for low end of the bike. Now, I don't know what a stock FZR400 rides like, but I'm wondering if going back to stock box/needles is optimal for street use?
The bike does seem to stutter a bit when I roll on the throttle in the first 1/8 bit, especially on the low end. Not sure if it's a carb thing, a throttle cable thing, or just the way the bike is. Also, the bike does not need choke to start up at all in the summer - only when below 15 Celsius do I need the choke. Makes me think the bike is running too rich too or is this normal for the Fizzer?

Its not just the pod filters its the lack of an air box. Carbs generally need the air around them to be still, that allows the air to be delivered in as a constant, that gives the correct mixture through the rev range.
You can set pod filters up but then wind will blow across them effectively feeding different air quantities to different carbs. People use them usually because the air box to carb rubbers get hard so you can't fit it.
If you want the bike to run better on the road refit the air box with a filter (you might need new rubbers) and get it set up on a dyno.

So if I swap back to stock airbox/filter then I will have to rejet? Anyone figure out what are good sizes for street riding?

If you're taking it back to stock, go with stock jets as a good baseline.
