89 FZR600 motor swap into 96 Foxeye?

I have a 96 YZF600R Foxeye.
It is my racebike. I bought it as a street wreck, and never got to ride it before buying.
I race prepped it, and took it to the track. On my very 1st practise, it popped out of 2nd gear at 2500 rpm and up.
So I swapped sprockets (-1 up front and + 6 out back) to be able to use 3rd in and exitting hairpins etc. Of course I get slaughtered on exit drive, but it is teaching me about corner speed.

Anyhow, in my last weekend of racing, I was leaned over so far trying to pass the leeader on the inside of the final corner on the last lap, that I dug the stock footrest (that I had previously shortened with a hacksaw) intot he track hard enough to lift both wheels off the track. Crashed bike, and cheap ebay gascap leaked fuel as sparking bike lit on fire as it slid.
I now have to repalce the wiring harness, and a few other things, but it still runs good right now.

While I have it apart, I was wondering if I should take an easy out road to having a 2nd gear. I haven't the interest in tearing the entire bottom end apart to replace 2nd and 6th gear.

I have access to an 89 FZR600 motor with only 500 miles on it. Will it fit right into the fox eye? If not, can I swap my foxeye rods and pistons, cylinder barells and head onto the 89 FZR600 cases and crankshaft, and have a 660 stroker with a working 2nd gear?

You don't want to drop a FZR600 engine into that. You'd lose 10hp if you did and it does not really fit because of the lack of cylinder head bolts. Unfortunatly, there is no way to fix the tranny without doing a complete tare down and splitting the cases. However, you can do as you asked with the 660 engine. You already have most of what you need since you already have the wire harness, carbs.... You'll need a 3mm spacer plate because of the difference in stroke and con rod length too. You'll use the FZR600 cases, tranny, and crank with the YZF600 engine from the con rods up. You also need a programable CDI which you can get from Ignitech. After proper tuning, you'll be looking at about 105-110hp at the rear wheel. There are many threads about the 660, just do a search.

I have one of those ignition computers I'll probably be getting rid of if I can get my Megasquirt running fuel AND spark.
