I have been driving it for short rides and it gets up and goes. Have to fine tune the carbs sometime soon, but the new filter and airbox smoothed out the dead spot in the middle of the revs.

this is badass. How did you get the under motor exhaust to work? I have a 600 so I'm guessing my headers are a bit different. But I don't have close to enough room to fit the pipe under there because of the shitty design of the 4-1. I know somebody who has an exhaust for sale. it's the kind that splits into 4 barrels. Was kinda just thinking of hacking the headers and making it have it's own little exhaust for each cylinder. What do you think of that?

The way Yamaha designed the engine to fire, the engine requires pulses of gas from other cylinders to help the each other obtain max power. If you go for separate exhausts & silencers you should re-tune the length accordingly. If I remember correctly I posted a how to do this web page in the GearHead. section.
If not Ping me i will dig up the URL for you. This however is NOT for the faint hearted it requires research & mathmatical dedication to obtain a good result.

Any time you change the exhaust, you usually have to change the air/fuel mixture to match. At first I didn't have any air box and had tubes coming from the carbs. If the opening wasn't the right size it caused huge mid range lag. This is something I am still working out and fine tuning. I don't expect a quick result.

The bike gets better and better, all you need is a stainles seat pan mounted on the penguin tail and get a germanic headlamp fairing from :-

http://www.mgm-bikes.de/News/2007-hauptseite.htm
see list to the left beginning with L for some serious gothic fairings

these guy are one of the few Euro dealers that sell saddle foam & heat padding to go inside fairings to stop scorching and also pipe wrap tape .
