the two on the upper left should be to the clutch switch. If it senses the clutch isn't pulled in when you try and start the bike it won't start. I think that's it at least. I never had the choke switch so I don't know. Hope that helps maybe. Also did you get the Pods? Wanted to make sure you were happy with them.

Helps a bunch thanks, I was just worried the horn was hooked up differently on the r6 then FZR

Yes did get the pods, look great, but I might be going with a FZR400 airbox if it fits, so those might be back up for sale.

i might be a bit late, but I just did a switch conversion on mine to the yzf600 switches. wiring details below...

left handlebar:
horn - pink and black
headlight - yellow, blue/black, and green, yellow and blue/black are high beam, blue/black and green are low beam. blue/black runs straight over to the right side h-bar start switch
turn - dark green, brown/white, dark brown, red/yellow, black (i'm bypassing the turn sig relay and running through a flasher and separate relay, so i don't know exactly what wires are what, i do know that of the 5 wires, two are for running lights for each turn sig, one goes to the relay, and the other two go to the turn signals.
clutch - blue/yellow and black/yellow

right handlebar:
start switch - blue/white and black are for the starter solenoid
start switch - red/yellow and blue/black shut the headlight and gauge lights off when you press the start switch to start the bike, i wired them together, the blue/black runs over to the headlight switch on the left side.
kill switch - red/white and red/white
brake switch - green/yellow and brown

hope this helps

not that i know of, but i've worked on a few yamaha's with the same color schemes, i just don't know about the r6 because i haven't worked on one. i can send you the same thing that i typed above but it's for the yzf600, but that won't help you. let me know what year r6 and what color/stripe wires and i'll try to find out for you.

i just uploaded the r6 service manual, i don't know how to save just one or two pages from it, so i just put the whole thing online, right click and save the link below, electrical index is on 333. i also have a wiring diagram of the front headlight harness, but it just shows a few things, i put the link there anyway but i doubt it will help. i'll only have them up for about a few days, so download them. I also have a yzf600 one if anyone wants me to put it up to download it, let me know.

When you say dash, you mean digital gauges? I also have the wiring diagram for this on the wiki.

OK I have specific questions that ether I'm missing something on the FZR and R6 ditigital dash diagrams or I just happen to have a odditity.

On the FZR wiring Harness I have a

yellow/black........ not sure what this goes too.
black.........ground...... nothing to attach it too.
NO gray......????

On the FJR speed sensor.....these don't match the wiring diagram

white...... ground???
black/blue.....power???
blue/yellow.....output??

On the R6 digital guage pigtale

yellow/black....... no gray to connect too, so does it go straight too the the green on the tach converter
black/blue........temp sending unit or ground
blue/yellow.....speed power.... just wanted to make sure it...because of the FJR sensor.

Thanks in advance for the help

so the yellow/black you're talking about is yellow with a black stripe? that is odd, i don't think i've seen any wires on my fzr that are yellow with a black stripe. The clutch switch has a black wire with a yellow stripe, maybe when they made you're bike the machine mixed the colors wrong for the wire and it was meant to be black with a yellow stripe. If i were you, i'd follow that wire into the plug where it plugs into the harness, and see what color the wire turns into on the other side of the plug, most of the time it is the same, but it changes on a few, for example, the stop switch changes from red/white to red/black when it plugs into the harness.

as far as the black wire, the gauge lights share the same ground as the speed sensor, tach, high beam light, and temp. they all merge together and connect to the frame, so you can ground it straight to the frame.

and you dont' have a gray? that's wierd too..look for a gray one on the harness and see what it plugs into after the plug. if not, then you should have 9 wires coming out of your cdi, unless you have a cali bike, the colors should be, gray (2x), white/red, white/black, black, orange, blue/yellow, black/blue, and red/black. i just typed this straight out of my wiring diag. so if there is a color there that isn't supposed to be there, then it's probably the one that has the function of the gray. as i mentioned, there are two grays, one gray goes to the coils, the other goes straight to the tach.

as far as the FJR, i have no idea, but here's yet another link to a wiring diagram:

http://bobblebob.com/bobblebob/FJR-wiring.pdf

as i said the other day, i'll delete it in a few days to avoid going over my monthly limit on the webserver, so download it if you want to keep it.
