Running like a twin when it rains

Today after class I went out to my bike. It was soaked, and it had rained cats and dogs all over it while it was parked. after a few seconds of cranking it finally started up, but sounded like a puny v twin. I revved it a bit to see if it would clear up, but it didn't. I drove off, hoping it would turn into a 4cyl again, and It finally did after about 10 min. When I got home I noticed that the outer two exhaust pipes were hotter than the inner two. Does that mean this is a coil problem?
Anyone else experience this? What can I do to prevent this in the future?

When is the last time you replaced your spark plugs? This happened to me and after replacing my spark plugs i was fine.

I replaced my sparkplugs about 4000 miles ago, and cleaned 'em about 40 miles ago. I think I can rule out the sparkplugs because this only happens after the bike has been soaked from a bad downpour.

Sounds like the number 2&3 plugs got flooded with water and arked out.One coil runs 1&3 and the other runs 2&4 so it's probably not the coils.

+5 on that you are probably looking at arcing out HT leads, there was a write up in the forum about changing out the "sealed" leads on the coils for autozone replacement leads in the what last 2 weeks .
SEARCH will be your friend unless some one has abetter memory than I for the thread title.

Small update:
I recently put the fairings back on, and I got caught in the rain the other day. I rode through it for about 30 min, and all 4 were firing the entire time. I'm still going to try to do the f4i coil swap when I get around to it, but so far the fairings are keeping the water out of wherever it was going.
just a note: I did not park the bike in the rain this time, so I can't verify that this fixes all scenarios.

Ok so putting on the fairing presumably the big side fairings keeps the rain of the bits that are arcing down this is only a temporary fix as soon or later the dampness is going to find you out and you are back to square one!!
You could test it by starting the bike in the drive and then VERY carefully take the garden hose & squirt it on the bike until it "twins" then you will know roughly where the problem is .
better take some time this holiday to fix the bike or it will cause you grief when you least need it !!!!!
