If it ran fine before you rebuilt the carbs and now it doesnt, did you think maybe something in the carbs might be off before you go swapping engines? Have you synched the carbs? did you rejet?

R1 engine would prob need all the wiring and ecu n such , maybe a yzf1000 engine would be easier if ya could find one . But you check if ya got enoug oil in it <which im sure you prob did ..

A R1 engine is very diferent to an FZR lump. I think it would be very difficould to make it fit. The engine from a Thunderace YZF1000 is almost idintical to the FZR-one,but I think that the cylinders are at a different angel to the FZR. The mounting point at the cylinder head may not be the same? Also the carbs of the Thunderace has the throtle posision sensors,so if you want to use the carbs you would have to use the CPU of the doner bike,or keep the carps of the FZR.
But before you do anything drastic, make sure that you really need a new engine.

For an FZR1000? '87 thru '96 it is listed as a DP8EA-9 (iridium plug # DPR8EIX-9)

(autolite equivalent = #4164)
