There should be a tiny bleed back hole in the master cylinder reservoir to allow the brake fluid to return to the MC and ease the hydraulic pressure on the pads once braking is no longer called for. If that tiny hole is blocked or obstructed it can contribute to the symptoms you are experiencing.

Dude change your VR before riding anymore. I'm assuming you have the OE "candy bar" style. Otherwise you run the risk of significant other collateral damages. The VR you posted from Amazon should work.

It's been a minute since I've been in my carbs but did you get the slides in right? What is making the slide rise and introduce more fuel that you have to in turn back the idle screw out for the idle to fall and then readjust to make it idle. Josh, is this a new problem for you bike or one that has happened since a recent amount of service? You say the throttle cables are not even presently attached. Is the choke cable? With yours though could you shim the collet by wrapping some aluminum or copper strapping around them to make up the difference in diameters so that the collets can expand against the inside the clip ons like they are suppose to ...

Once you get your sub-harness repaired you can verify your pump is working by disconnecting the discharge line from it to the carb bank and running it into a container as you cycle the iggy switch along with the kill switch to simulate the priming function of the pump at startup.

Pilot jets or float levels come to mind. Read through the carb cleaning/tear down thread at the top of this section. You can do this take your time and make good notes and take pics along the way. Well, banging out the old wheel bearing and balancing the tire would be first up on my list if that is the case.
