You should refit all of your hoses exactly how they were on your original engine. Your original hoses would not have had a feed that goes to 'an' oil cooler in the first place. Which model FZR600 do you have? Does the frame number start with 3HE or 4JH?? You do not have to connect any pipes to the oil cooler, you wont be getting any benefit from the oil cooler being there - but you can wait to plumb it in as you will need new hoses to do so.
