Damper: Depends on the type. IIRC the 400 and 600 forks are externally the same, so you shouldn't have too many issues.

Looks like a stock header. If the carbs have stock jetting you should be pretty close to good to go when you replace the airbox.

I'm almost positive it's a straight bolt in? The cooling is slightly different so you might need different radiator hoses. The carbs are bigger, so you'll need to modify the airbox if you plan to use them. And you're probably better off just modifying the YZF wiring harness to work with the FZR fram...

The FZR is a really nice platform to work from. I've got a Honda VFR swingarm, Ducati Monster seat and tail light, YZF600 tank, R6 forks, Renthal dirt bars, a led headlight, and a 660 motor in mine.

If you have friends helping you it'll be a piece of cake. I put the jugs back on my pistons when I was building my 660 by myself. As long as you follow the manual and do your valves you should be golden.

What you're thinking is correct. You've got a 4JH YZF600 that's been restamped as a 3HH FZR600. Somewhere along the line someone wanted to make the YZF disappear from the record and now that's what you're dealing with. There's really not a whole lot you can do now.

Would it be a bad idea to fix the new head(the one thats not on the bike) and replace the one on the bike with that? either way i have to take the head off the bikes engine, but since i have a whole motor already out i was thinking of just repairing that one and swapping heads. You could go cushless, but it's not recommended for the street. Without the rubber dampers there to absorb some of the shock, your transmission will quickly take a beating. I wouldn't be surprised if a good chunk of your problem is just your bike running poorly (no offense intended).
